I will put my 2 cats in separate hard-side pet carriers for a 6 hour flight as checked baggage so they will go under the plane. I'm not really sure how I should handle the food and litter situation, in general and also specifically how to separate the two.

I really wouldn't worry about food and litter for that length of time, I think the airline will offer water, but your kitties might be too stressed to drink anything. I have had to fly with my cats twice (moving) and it's a little stressful for them, but if they are healthy they will bounce back in no time. Be sure that you know what kind of health certificate they will need at the destination. Don't tranquilze them, it sometimes makes them more agitated and can effect their ability to balance themselves.
Good luck to you and the fuzzies. Is it possible to take one on board with you? Airlines have different rules, but usually you can take a small pet on board (there is a rule about how many can go - make your reservations in advance.)
little containers of food and water should work; i think they sell stuff that's hard to spill for this purpose. as for littler, they'll either have to hold it or you'll have some boxes to clean.
put it in ur bags or ask a person who works a the airport what to do with it

Rather get a pet moving company involved, they're professional and know exactly what to do when for the safety of the animals, and they really do have the knack of doing it well.
ask ur vet for a sedetive to keep them quite explain to the vet whats going on but dont separate them so when they wake up they r together this will take care of the food water and liter question. this will also reduce the added stress of flying as well.the vet will weigh them and perscribe the right dosage for them for the time needed.
You will want to pull their food the night before, but let them still have water until you get ready to leave. Put a absorbent pad, such as a puppy training pad in the crate with them in case they have an accident. You will want to give them water for the flight, but wait until you get to your destination to feed them again.
More than likely your cats will not eat or use the bathroom while flying. I would have some water ready when you pick them up. My cat flew for 12 hours in the cabin with me and did not eat, drink, or use the bathroom while in flight. When they get nervous they usually won't eat or anything.
I have traveled alot with my cats and here is what I do know...as far as food you have to sign a statement stating that they have had food in the last 12 hours...also most airlines require that each animal has a water bowl attatched to the door of the cage so that the staff can give the animal water...also each cage has to have some sort of asorbant material in the cage for spills whether it be a puppy pad or a small litter box with litter (I find that cedar bedding works best when flying with cats for litter or use feline pine litter in a small litter box)..also if the cats are over the age of 6 months they each have to have their own cage...good luck...
